چکیده

MOTIVATION Stress response in cells is often mediated by quick activation of transcription factors (TFs). Given the difficulty in experimentally assaying TF activities, several statistical approaches have been proposed to infer them from microarray time courses. However, these approaches often rely on prior assumptions which rule out the rapid responses observed during stress response. RESULTS We present a novel statistical model to infer how TFs mediate stress response in cells. The model is based on the assumption that sensory TFs quickly transit between active and inactive states. We therefore model mRNA production using a bistable dynamical systems whose behaviour is described by a system of differential equations driven by a latent stochastic process. We assume the stochastic process to be a two-state continuous time jump process, and devise both an exact solution for the inference problem as well as an efficient approximate algorithm. We evaluate the method on both simulated data and real data describing Escherichia coli's response to sudden oxygen starvation. This highlights both the accuracy of the proposed method and its potential for generating novel hypotheses and testable predictions. In-silico prediction of Cellular Responses to Polymeric Biomaterials from Their Molecular Descriptors

In this work quantitative structure activity relationship (QSAR) methodology was applied for modeling and prediction of cellular response to polymers that have been designed for tissue engineering. After calculation and screening of molecular descriptors, linear and nonlinear models were developed by using multiple linear regressions (MLR) and artificial neural network (ANN) methods. The root m...

Functional switching and stability of regulatory T cells.

It is widely accepted that the primary immune system contains a subpopulation of cells, known as regulatory T cells whose function is to regulate the immune response. There is conflicting biological evidence regarding the ability of regulatory cells to lose their regulatory capabilities and turn into immune promoting cells. In this paper, we develop mathematical models to investigate the effect...

RNA-Seq Bayesian Network Exploration of Immune System in Bovine

Background: The stress is one of main factors effects on production system. Several factors (both genetic and environmental elements) regulate immune response to stress. Objectives: In order to determine the major immune system regulatory genes underlying stress responses, a learning Bayesian network approach for those regulatory genes was applied to RNA-...

Gene switching rate determines response to extrinsic perturbations in a transcriptional network motif

It is well-known that gene activation/deactivation dynamics may be a major source of randomness in genetic networks, also in the case of large concentrations of the transcription factors. In this work, we investigate the effect of realistic extrinsic noises acting on gene deactivation in a common network motif the positive feedback of a transcription factor on its own synthesis under a variety ...

Reconstruction of Switching Thresholds in Piecewise-Affine Models of Genetic Regulatory Networks

Recent advances of experimental techniques in biology have led to the production of enormous amounts of data on the dynamics of genetic regulatory networks. In this paper, we present an approach for the identification of PieceWise-Affine (PWA) models of genetic regulatory networks from experimental data, focusing on the reconstruction of switching thresholds associated with regulatory interacti...
